Als het ''Museum of Natural History'' gesloten wordt vanwege renovaties, moeten de museumstukken overgebracht worden naar het beroemde ''Washington Museum''. Larry Daley (Ben Stiller) komt terecht in de zogenaamde Smithsonian-instelling van het museum, waar hij de opdracht krijgt om een aantal museumstukken te redden, omdat deze verkeerd zijn verscheept. Eenmaal geïnfiltreerd in het Smithsonian ziet Larry dat er weer leven zit in alle museumstukken, waaronder Amelia Earhart (Amy Adams), Al Capone en vele andere historische personen.
