Após matar Jean Grey (Famke Janssen) para salvar a humanidade por ela não conseguir controlar os poderes da Fênix, Logan (Hugh Jackman) decidiu abandonar de vez a vida de herói e passou a viver na selva, como um ermitão. Deprimido, ele é encontrado em um bar pela jovem Yukio (Rila Fukushima). Ela foi enviada a mando de seu pai adotivo, Yashida (Hal Yamanouchi), que foi salvo por Logan em Nagasaki, no Japão, na época em que a bomba atômica foi detonada. Yashima deseja reencontrar Logan para fazer-lhe uma proposta: transferir seu fator de cura para ele, de forma que Logan possa, enfim, se tornar mortal e levar uma vida como uma pessoa qualquer. Ele recusa o convite, mas acaba infectado por Víbora (Svetlana Khodchenkova), uma mutante especializada em biologia que é também imune a venenos de todo tipo. Fragilizado, Logan precisa encontrar meios para proteger Mariko (Tao Okamoto), a neta de Yashida, que é alvo tanto de seu pai, Shingen (Hiroyuki Sanada) quanto da Yakuza, a máfia japonesa.
